repair the inside first, let it dry, fill it with silicone, use your finger to massage it into the neoprene, let it dry, them repair the outside.

Probably need new waders with a hole that big.

But here are a couple options you may want try:
1. Rubber tire patch like they use on automotive tires
2. liquid electic tape
3. Aqua seal (I like the UV cure version)

If you use #2 or #3 you will likely need to use some sort of backing to hold in the liquid until it cures. I have used the liquid tape and aqua seal for leaky seams and small puncture holes with success. I have seen others recommend the tire patch method, but i have never tried it.

Duct tape on the inside, clear silicone to fill, making sure to fill it completely so it sticks to the neoprene, then once almost dry on surface, put a little more fresh and another piece of tape on the outside.

New waders are a better idea, but I've had to patch a pair to be used the next morning when i realized i ripped a hole earlier that day, or a boot split, etc.... May not be the BEST method, but it works, and it's stuff I always have around the house. I've more than once went to pull out the patch kit, and it been gone (friend or family needed it and forgot to replace), or the lid wasn't on tight from the last repair and it set up in the tube. Always have the silicone and tape, though.

I sell Belzona. We manufacture a synthetic quick set elastomer, Belzona 2311 SR-Elastomer. I patched a pair with some a few years ago and the patch outlasted the seams of the waders. I threw them in the trash but not because of the patched hole. The boots were starting to dry rot. Figured it was time for a new set.
