I have a Mudbuddy 6 hp longtail that has a coupling down by the prop (I believe it has a bearing and seal inside).

I was running the motor in my garage before the start of duck season and when I shut it off, I felt the coupling and noticed it was hot. Is this normal or is the bearing shot?

I ran it around 3 or 4 minutes. Wasn't sure if they all heat up unless they are in the water. It got pretty warm/hot.

How hot you talkin? Should be mildly warm as in right after cutting it off you can grip the housing and hang onto it without getting burnt... Have you pumped grease in it lately? If its getting hot you aughta start looking into new bearings and seals while youre at it... might run alright now but better to have the parts on hand if the bearings decide to lockup than wait until it happens... Mud buddy is notorious for having CS issues....
